I have an Adafruit 7" Pi Screen which uses the Pi’s 5V and Ground Header pins to power the screen. Any idea how I can connect the PivotPi around this situation? What do you do when the required header pins are already in use?

Assuming there are no conflicts in how the boards are used, you have a couple of choices. You could use Adafruit’s T-Cobbler and breadboard and wires or a header splitter like Triborg.
Or you can just wire your own cables around the Pi header pins but it’s not pretty.
