My Raspberry Pi2 came with a heat sink on the processor which prevents the Pi2 board from seating in the GoPiGo control board. I noticed the installation video using Pi2 does not have the heat sink. Is it okay to remove it or is it needed for the Pi2 processor?

The Pi2 does not need the heat-sink. It might be helpful if you are running some processor intensive program all the time but other that that it might just be an aesthetic addition to your Pi2 and you should remove it make the GoPiGo fit.
