Currently on the github repository apart from the master branch there is also a branch named EV3_arduino. What are the differences and which one should I use for a project involving EV3 and Arduino communications over the I2C breadboard adapter? Thanks in advance.

It would be better to use the master branch because the EV3_Arduino branch hasn;t been updated in 2 years.
